I just got the PCIII USB, and have been looking over all the maps.
I have an 06 Road King Classic with SE slipons, Stage 1, EFI, and a Kuryakyn Pro-R Air Filter.
What would the best map be? Thanks.

807-152 would be a good place to start.

I have a 06 Heritage and I have a new set of samson rip saws coming. I was thinking of getting a power commander for my bike. Will it come with the neccessary maps or do the pipes come with the neccessary info I will need. Would it be better to let the Harley dealer re map for me?

Edveitch:
I have a Power Commander and it works well. It is more simple than the HD race tuner, it does not have an O2 feedback loop – in the future it will as that is a no brainer.
You have some options if you choose to go with the Power Commander (PC).
1) I bought mine from Fuel Moto – who also is a dyno house. They will send you your PC with a pre loaded map for your application. http://www.fuelmotousa.com/. They have very good prices.
2) You can go to http://www.powercommander.com/805-311.aspx and download the exact or closest map for your application.
3) You can go to a dyno house and have them dyno your bike and create a custom map
4) I ended up studying the maps from Fuel Moto and the PC web site, identified trends and customized my map by averaging multiple maps; I also considered my riding style in the customization process (throttle position versus rpm). My RK runs great and the plugs look good (not too rich or too lean).
I did a post on the PC which you can see here http://www.v2-forum.com/forums/showthread.php?t=1278. This may be of some value to you.
The bigger hp/torque gain then exhaust is the air cleaner, it is also cheaper than the exhaust. You did not say you are upgrading there. If not you should consider it. You will get a 5% gain from the exhaust, and a 10% gain from the AC, Together that is around 15%.
You can download the sofware for free from the PC site and play with the maps and settings if you are so inclined.
Good Luck!.
